Also I don't have any pixels at some weird nonzero alpha value just floating around. I did a simple test gif with a circle though and got the same result of loss of transparency. All the layers are put together inside the layer folder. Adjust the image size either by percentage or pixels as you see fit. On the Home tab, under Image, click on Resize. Right-click on the selected layers and from the displayed menu, select Put in new folder. Open the image by either right-clicking on it and selecting Open With, or clicking File, then Open on the Paint top menu. By doing so, all the layers in between will be selected.

This is similar to AutoSelect on Photoshop. Hold A + click on an object = will bring you to that object's layer, making it easier to switch between layers.
